using cryo-em structures for modeling and docking

Hi,
Thank for your effort to assist drug discovery process. I have a technical question. All of templates that applied for my models for Sodium channel protein type 2 and 6 were come from cryo-em structures. The job ids were S681824 and S680722. Can I use an available cryo-em in Data bank for docking? I am not sure where there is a transmembrane protein how we can dock accurately ?
